Alternatively, fly to BKK. Fly to Hat Yai. Take the train to Butterworth. Ferry to Penang. Or the night sleeper all the way from Bangkok

AirAsia flights from Phnom Penh to Bangkok are often an hour late. Not sure about flights to KL, but a similar delay would cause you a major headache / missed connection.

I don't think that is correct. If they would be often hour late, their whole operation full fail and airline would be not making much money. Low cost airlines are actually usually pretty spot on with their flights, because it's so important for their whole business.
September stats show that they were mostly ahead of schedule actually. Only 2 30 minutes late arrivals.

MyTrip explain that while I see a flight itinerary, the individual airlines - who are not connected and do not talk to each other - only see one flight, namely the one you are booked with them. As we can now check in online, this also removes the need of going to a check in desk.
My problem seems to be at what point I clear immigration, and it seems that must be at KL. As the flights may be from a different terminal, this seals the deal - it's immigration at KL and then back through the sausage factory!
And at 01:40 and 01:30 layover time, this is going to be tight.

No idea about September, but last week alone, FD607 was 32 minutes late on Tuesday and 59 minutes late on Wednesday. When I took the same flight in August, it was about an hour late as well, and some Indians were running and screaming to make their connection at DMK. Your transfer is 'protected' by a 'Kiwi.com guarantee'.
I have not looked at the fineprint, but I can imagine it will mean something like they will provide you with a new ticket up to the value of the segment you were unable to use.
If you would have to book a new KLIA-PEN ticket on the day you arrive in Kuala Lumpur there's of course no way you will find a new ticket for that price. So I would look into the meaning of 'Kiwi's guarantee' before booking.

Yeah seems October they have had more than normal delays and one over 1 hour delay. Then got the luxury bus that goes at night to Penang arriving in the early hours of the morning. They leave almost every hour or so. You can sleep on the bus as the seat fold right back and there are only 3 seats wide on the bus , a single and a double
