HOW did you book for your moto online? Online the royalrailway site only shows bookings for passenger seats on the train ... Did you go to the train station to buy your ticket for yourself and your moto in advance...?
I am really frustrated with this ... I have to ride my bicycle to the train station just to buy a ticket and ask about putting the bike on the train...
As others noted, I recall now that the car for bikes is not available everyday... These clusterfuck Cambodians! The goddamn phone numbers don't work on the royal railway website, lol...

The train from Sihanoukviille to Kampot is scheduled to leave at 2pm but was about an hour late today. Yes, I went to the train station to purchase the tickets.
